What temperatures have these plants experienced? Vandas tend to get black spots when they get cold - fungal no doubt. The Encyclia could be the same issue (some are more cold tolerant than others, so knowing specifically which one would help diagnose) Especially if they got wet late in the day and then it got chilly. Probably not harmful, but unattractive. In the case of the Vanda, if it hasn't been growing again temperature could be an issue - where are you located? What temperature range have the plants been experiencing?
At any rate, spots aren't going to go away. If the cause is removed, hopefully they won't get worse.
Not possible to rule out virus. There is totally no sure way to diagnose it without testing. Even the experts get it wrong either positive or negative by just looking. Do keep it away from other plants, and wash hands after handling.
