If you have green roots, no need to put it in a clear bag with a little moss or paper towel to provide moisture (sprag and bag). Is the black area on only the surface or does it go deeper? If it is deep, you may wish to carefully carve it out, then treat with alcohol. I recommend treating with alcohol daily for a week or two to keep disinfected and prevent spread.
As for the rest, I would trim off all bad roots, then find some twist-ties and something to stake the phal into a pot and use a medium that is very open. Leave uncovered the rotted area. I use lava rock for my orchids as roots + bark always resulted in rotted roots for me. Staking the phal will help prevent damage to newly growing roots caused by movement. Good luck!
