Oh and it dropped two of the three yellowed leaves today. When I watered it yesterday, I took a look at the roots, and there are still quite a number of nice green roots left. Some of the old, bad roots have deteriorated, but there doesn't seem to be any further disease. Of the three remaining leaves left, two are a tiny bit wrinkled, but have been for a week with no progression, and there is one that is yet undamaged.

Just cut the spike off with a sterile tool like a knife or scissors. Cut it close to the plant and you can dab a little cinnamon powder on the cut. Don't get the cinnamon powder on the roots though.

It has two flower spikes, so would I cut off both?

Yes cut off both. Like Philip said, flowering takes up a lot of energy and you want the plant to put that energy into new roots, new leaves and recovery. If you only cut off one, there wouldn't be any point in cutting them off at all. This will give the plant a better chance of surviving and when it recovers it will spike again.

Here are some pictures from today. I've also included a picture of the dead roots I cut off! It doesn't have much in the way of roots left, I think cutting off the flowers was a great idea. It has maybe two long ones to the bottom of the pot, but the rest are pretty shallow. You can see the leaves in the picture, too.

OH and another question. Sorry, I guess I'm just full of questions... just really want to do everything so I don't lose this plant. Should I be using any fertilizer now? If so what kind? Just wondering if there's any hope left, since it's lost so many roots!

No. Let it get used to the new environment. A month from now will tell the tale. The plant is stressed and needs peace and quiet. Turn that heavy metal down.

The picture you posted of dead roots is actually not that many to me unless that was all the plant had. Is the first pic after you cut off the roots? If so then there are quite a few good ones left. The thing that worries me the most is the condition of the leaves. They arn't droopy and usually dehydrated leaves are droopy. I'm not sure what is going on. The web and red egg type things you found could be mites like Philip said. They are hard to see and would need to be taken care of if that is the problem.
In the first pic the plant has quite a bit of roots so I would fertilize with a weak dose every once in a while. If the plant didn't have many roots then I wouldn't since it couldn't take up the nutrients anyway. I would give it some KLN though. That is just my opinion.

The leaves aren't droopy, I'm thinking it's because the poor thing was wrapped tightly in plastic when I got it, with the leaves pointed upwards. The leaves that are yellowing are drooping, then falling off. The others don't seem to be drastically impacted yet... fingers crossed. There are no signs of mites, even when I repotted. Haven't seen anything, other than that one little fuzz with the white bits (eggs?) in it. There are still some roots, but like I said, they are now very shallow, with the exception of a couple, and all of the longer ones are on one side. The first picture was after I cut off the roots.

The mites(spider weblike stuff you said) are having a feast on the leaves....its boring tiny holes and sucking the liquids(get a magnifying glass and find them under the leaves)....using a cotton swab, wipe the leaves with brown listerine on both sides (do this twice a day)
the next week follow the cinnamon extract mix spray Paul gave you and do it every other week to kill the eggs
its good you cut the spikes it will tell the plant to grow more leaves to have energy to bloom next season ...you have several healthy roots to make more leaves this warmer months....
