I don't know what it really is without a photo. I'm going by the fact that you might think it's an in flask fungal contamination.
Usually if the orchid doesn't naturally have hairy roots, it's most likely a fungal contamination.
It might be dried agar. Again, I wouldn't know unless you put a photo of it up.
Fungus will not always kill the seedlings right away. It could take a day or two before you start seeing signs of damage.
