No just leave it its fine you dont want to upset the plant by taking it out of its pot just to put the cinnamon on.

If you put to much cinnamon on the roots it can inhibit root growth so the next time you repot if you put cinnamon on the roots dont put alot. Cinnamon should work like a natural fungicide so I like to put a little on the roots when I cut them.
