There is no need to close the holes. Just place the pot into a bowl and keep pouring water until the bowl is full of it. Then leave the plant in there for some time. I have left my oncidiums like that even for couple of hours so that the roots would have time to get all the water they need.

I think if you were to remove the plant from pot, you'd find that there are probably not any viable roots left on the back bulbs. Onc types will not regrow roots on older p-bulbs. I've gone through the same type of experience by buying plants that were packed in too much sphagnum (for my conditions) at the growers and I didn't bother to repot in the right mix. The mix ended up being overly wet for too long and killed the roots.

How far into the potting mix are the new roots? You may be better off watering per SH directions and also just misting the roots you can see until they reach into futher into media.

Keep an eye on those new roots too. Are the tips green and healthy? I've had plants that did not like SH culture and woud start new roots down into the mix but they stop a short ways in and the tips would blacken over and stop growing.

That is probably true, but I recommend against doing that.

The plant appears to be getting established (I would suggest watering more frequently), so disturbing it does nothing helpful.
