hmmm, well, it's probly just my uninformed opinion, but those roots in the op look mostly fine to me. i probly wouldn't think anything of em and just have potted it up!

The plants actually look really good with the smelly old moss and dead stuff removed. They seem pretty healthy actually now that I look at them.
The moss was awful though.
