Pollinating flowers to obtain seeds, whether by using flowers from the same spike or a different plant will not weaken the mother plant if the mother plant is otherwise a healthy plant, and if there are only a couple pods growing. I could imagine that the mother plant would weaken if it has to sustain a many pods at once.

As to the fertility of the resulting offspring, that depends a lot on the parents. If you inadvertently cross a diploid (2 copies of the chromosomes) with a tetraploid (4 copies) then the resulting offspring is sterile. But generally this shouldn't be a problem.
